  2. Discovering similar structures without reference to sequences (VAST, CE, FSSP/Dali).
  3. Model quality by atomic contact analysis after adding all hydrogen atoms (MolProbity).
  4. Finding conserved patches on protein surfaces (ConSurf).
  5. Structure prediction by comparative modeling from sequence alignments, or threading-based models (Fold Prediction Meta-Server).
